Jesse Pinkman has killed Gale Boetticher under Walter White's orders, as Walter feared Gus Fring was grooming Gale to take his place in the methamphetamine (meth) production. In retaliation, Gus demonstrates that both Walter and Jesse are disposable, and demands they keep producing meth while under watch at all times. Meanwhile, DEA supervisor Hank Schrader, still recovering, is given evidence from Gale's murder, which includes a lab notebook detailing the production of meth inscribed with a message "To W.W.", and a wrapper from the Los Pollos Hermanos fast food restaurant chain owned by Gus. Realizing Gale was a vegetarian, Hank is led to believe Gus is involved with the meth distribution and convinces Walter to help him investigate more. Walter is able to keep Hank from discovering the industrial laundry that serves as a front for the meth lab, but Gus tells Walter not to worry about Hank's investigation.

Gus has his cleaner, Mike Ehrmantraut, take Jesse on dead-drop collection runs. Gus and Mike are impressed with Jesse's commitment. Walter realizes that they are looking to replace him with Jesse, and gives Jesse a ricin capsule in a cigarette to fatally poison Gus when he gets the chance. The Mexican Cartel, led by Gus's rival Don Eladio Vuente, start attacks on Gus' distribution truck. Gus, Mike, and Jesse fly to Mexico to meet with Don Eladio to try to arrange a deal. Instead, Gus uses the meeting to poison Don Eladio and other Cartel members, as revenge for his order to Hector Salamanca to kill his partner Max years prior. Jesse helps Gus and Mike escape from the Cartel guards, proving his loyalty to Gus. When Gus returns, he tells Walter he is fired from his job, and that he will deal with Hank himself. Walter, panicked, calls his lawyer Saul Goodman to simultaneously alert the DEA to a fake impending attack on Hank, and to arrange for identity relocation for himself, Skyler, and Walt Jr.. However, when Walter goes to get the required funds from his meth earnings, he discovers that Skyler had used nearly all of it to pay off a fee that her former boss, Ted Beneke, owed to the IRS as to prevent the IRS from investigating Ted and those that worked for him, including Skyler which would have revealed their illicit dealings.

Hank and his family, as well as Skyler and Walt Jr. are placed in DEA protective custody while Walter refuses and attempts to defuse the situation himself. Jesse discovers that his girlfriend Andrea's son Brock has fallen ill, and learning he might have been poisoned, finds the ricin-loaded cigarette missing. Jesse confronts Walter but Walter proves his innocence, and convinces Jesse that Gus must have done it. Walter creates a make-shift pipebomb and has Jesse lure Gus to the hospital by refusing to work, giving Walter time to plant it on Gus's car. However, when Gus leaves the hospital, he senses something amiss and walks away. Recovering the pipebomb, Walter then learns from Jesse that Gus is only vulnerable when he visits Hector at the nursing home. Walter meets Hector at the nursing home, aware he is furious at Gus, and convinces him to help. Hector initiates contact with the DEA, though does not tell them anything, forcing Gus to come to find out what he said. Once Gus is in the room, Hector activates Walter's pipebomb, planted on his wheelchair, killing himself and Gus. Walter and Jesse proceed to burn down the meth lab to prevent Hank from finding evidence, and Walter tells Skyler that he's "won". Jesse finds that Brock has recovered, likely eating some poisonous berries from a Lily of the Valley plant; the final scene of the season focuses on a Lily of the Valley in Walter's backyard.

As the city of Albuquerque deals with the aftermath of the mid-air collision, Walter confesses his meth cooking to Skyler, adding further tension and complications to their tenuous marriage. The two agree to keep Walter's activities secret from their son, Walt Jr. Meanwhile, Jesse completes rehab and uses his previous drug money to purchase his aunt's house, and later starts cooking meth on his own using the RV.

Gus approaches Walter with an offer of $3 million to cook meth in a huge state-of-the-art underground lab, hidden beneath an industrial laundry facility owned by Gus. Walter is initially reluctant until he learns Jesse is cooking again, and agrees to the offer. Walter is introduced to Gale, a skilled chemist chosen by Gus to assist in the lab. Though Gale is intelligent, Walter finds that he lacks the know-how Jesse gained to make their product correctly. Meanwhile, Tuco Salamanca's two cousins journey from Mexico to Albuquerque to kill Walter and avenge Tuco's death, under their uncle Hector's orders. Gus is able to call them off by suggesting they instead go after Walter's brother-in-law Hank, as he is the one who actually killed Tuco.

Hank is assigned to the El Paso office by the DEA, but stays in Albuquerque to trace a weak and questionable lead in the "Heisenberg" case, eventually discovering evidence that ties the RV to meth production. When Hank tells Walter about this lead, Walter races to help Jesse throw Hank off the case long enough for them to destroy the RV and any evidence tying it to meth production. Furious, Hank goes to Jesse's house and violently assaults him. Hank is ordered off duty, and after he leaves his hearing, he is attacked by Tuco's cousins. Though shot and paralyzed from the waist down, Hank manages to kill one and fatally wound the other. The DEA begins to investigate the assassins; Gus uses this to seize control of distribution from the hands of the Mexican cartel. Walter discovers the assassins were meant for him and confronts Gus on the larger scope of his plans.

Skyler has an affair with Ted and begins looking for a way to legitimately launder the money with the help of Walter's lawyer, Saul Goodman. They ultimately come up with a plan to funnel the money through a donation website that Walt Jr. had set up for his father's medical recovery.

Walter convinces Gus to replace Gale with Jesse, knowing they can make better product together. Jesse secretly skims some of the meth to sell on the side, leading Gus to warn Walter about their product yield and putting Walter on edge. Jesse starts dating Andrea, whose younger brother Tomas was responsible for the death of Jesse's friend Combo; he discovers that Tomas works with two drug dealers, unaware they are in Gus' employ, and asks Walter to make up ricin poison to kill them. Walter alerts Gus, and Jesse is brought to a meeting by Gus' cleaner Mike, where Gus promises to stop using children in the drug trade. Later, Jesse learns that the two dealers have killed Tomas since he is no longer useful, and prepares to kill them himself, but Walter instead arrives and runs over them with his car, and tells Jesse to go into hiding.

Gus reinstates Gale as Walter's assistant and keeps the lab under constant supervision. Walter realizes Gale is being groomed to replace him, and instructs Jesse to locate Gale's home address. Later, Walter is forced to the lab by Mike under the guise of a chemical leak. Concluding he is about to be killed, Walter pleads with Jesse to kill Gale. Jesse goes to Gale's house, and the two of them begin to cry as Jesse holds up the gun, reluctantly pulling the trigger.

The year is Post Disaster 323. More than 300 years after a great war between Earth and Outer colonies known as the "Calamity War", Mars has been successfully terraformed and colonized by humans. However even with the technological advancements, the humans on Mars crave freedom against the government of Earth and seek to improve their livelihoods. Furthermore, while most of Mars' nations have received autonomy, the planet is virtually dependent on Earth for economic development with many living in impoverished conditions. A young orphan named Mikazuki Augus is part of a group of children who work for the civilian security company Chryse Guard Security (CGS), entrusted with the safety of the Martian Princess Kudelia Aina Bernstein, who has plans for her nation of Chryse to secure independence from Earth. One day, the group was attacked by the Earth Military organization Gjallarhorn, which aims to stop the Martian independence movement. During the attack, the leader of the children and the Third Army Division within CGS, Orga Itsuka, decides to rebel against the adults and higher-ups who had escaped and left the children and foot-soldiers to remain and fight as decoys. As all hope seems lost, Mika enters the battle, piloting a hastily repaired mobile suit: the legendary Gundam Barbatos.
